I have a Sony HDR-CX520V camcorder (AVCHD) and have had the same issues with missing audio (using the CS6 Production Premium trial).I get no audio in Premiere or After Effects (both report that the clips have no audio), but (literally) the same video clips load into previous CS versions (CS 5/5.5) with audio without any issues (and still do).

Take those Spanned clips into Media Encoder and re-encode them using Main Concept's AVCHD. Then import them into Premiere and see how they act. As long as you select the same codec settings as the original material then there wont be any generation loss as it will just re-write the file with a different file writer.
