I believe what's going on here is the Digital copy protection interfering with the audio output from the Receiver to optical cable. It's essentially trying to block from importing high quality audio to an external recording device. Try changing the audio output on your Apple TV to just Stereo and see if let's the audio pass through.

The likely source of your problem is with the Onkyo Receiver. Most likely a configuration problem you are missing.
