So Handbrake just uses the DRC information which might be present in an AC3 audio stream, only if you crank up the DRC value, I assume it applies it more enthusiastically. I don't even know how AC3 DRC works exactly, or how it'd compare to applying compression "manually" when encoding.

If you don't mind an additional stage, I'd recommend using EAC3To audio encoder tool, rather than Handbrake, to encode the secondary AAC (or even a main AC3) soundtrack. Handbrake can't encode from DTSHD (it encodes using the lossy DTS core).
