By the way, for the best audio results I'd recommend using EAC3To audio encoding tool, rather than Handbrake's in-built encoder. Encode the audio tracks externally then use MKV merge to mux the new audio tracks with your video to create a new MKV source file. Feed this into Handbrake as normal and set all audio tracks to pass-through.
