Just recently I've been having problems with audio synchronization using Auto Gordian Knot to create the audio files in it's AGK temp folder. The audio files show DELAY 2102ms when no such delay was requested. So, the problem is only with the second part? Again, you can fix the delay after-the-fact in VDub.

Open the IFO that contains the movie, choose only the movie PGC, and check only the "Create A PGC VOB" box. Then open the VOB in AutoGK. I'll assume you don't want subtitles because opening VOBs prevents you from getting any. The first method is more guaranteed to get the AVI without any audio synch problems, though.
