1) Disable TrueHD/DTS-MA support in Boxee audio pass-through settings and leave LPCM, AC3, DTS enabled, I'm not entirely sure but Boxee can output LPCM in some circumstances. 2) Convert the audio stream to lossless flac which will just get output as LPCM to your amp. 3) Stick with AC3/DTS tracks when ripping with MakeMKV.

I had also used makemkv to rip The X-Files Season 6 from DVD, which also had audio sync problems in Boxee, but much less severe than The Simpsons Season 4 had. I tested this mkvmerge remux method with one of these files as well, and again, the problem was identical, there was no difference between the makemkv file and mkvmerge file.
