The first (German) is selected, but when I start the movie the English audio track is used. When I try to select the 2. audio track (English) nothing happens. If the languages are the same then Plex will choose the first audio stream in the file. Plex doesn't read "default" tags on mkv's, unfortunately. So you'd need to remux the files so that the desired audio stream comes first.

Plex itself cant control this. It pulls the "default" flags from the MKV files. So, as r0ll3rb0t said, get mkvmerge. Open it, drag your file in, choose the audio track and set the default flag to yes, and the others to no. Same for subtitles. You can also use this program to add audio/subtitle tracks and any number of other useful tasks.
