    The MPEG-2 file on my desktop that Compressor spit out has no sound, so I believe the problem started there. I've never used Compressor before - are there special steps I don't know about to make the sound export with the video? The sound on the file, while in Compressor DOES work, just not after the export? Anything at all would help.

    Odds are the files you have are MPEG-2 program streams. These contain picture and sound in a "muxed" format. Many applications have a hard time dealing with "muxed" streams. MPEG Streamclip is not one of them. So that's your choice. The bad news: MPEG Streamclip cannot (to my knowledge) be automated. You have to export each file manually.
