So as long as your Mac's optical port is connected to a DTS capable de-coder, iTunes/QuickTime will pass the data out of what appears to be a regular WAV file to the optical output, the de-coder "sees" that it is DTS and will then decode. iTunes/QuickTime play no part in the DTS de-coding process.

You could leave DTS as an audio track, and as long as you had an AAC track to go with it, it was fine - it would play in iTunes, Quick Look, and on AppleTV. Now they are all not working, unless you go in and delete the DTS track.

Perian is supposed to have DTS support but Mac OS core audio routines normally output audio as stereo unless you have hardware or are using a media app that can pass the source audio directly to a DTS decoder. I normally create a "universal" file with one video track, an AAC Pro Logic stereo audio mixed-down track and an AC3 DD5.1 audio track.
