I verified that simply making a back-up of the disc with MakeMKV, then using eac3to to demux the audio/video and finally mix them back together with tsMuxer, the audio sync issues disappear. Of course, the disc plays fine on my BD player in my home theater. eac3to reports a ton of overlapping and possibly what looks like gaps.

The video starts with audio in sync but at the end of the movie, the audio is 500ms out of sync. I tried eac3to (-slowdown -500), but got this as a result: AC3, 5.1 channels, 1:42:17, 384kbps, 48kHz. The Nero decoder doesn't seem to work, will use libav instead. This bitrate isn't supported by the AC3 encoder. <ERROR>.

Just open the index.bdmv in mkvtoolnix, it'll give you a list of the playlists with durations and tracks. Open that playlist with a video player and sort out the audio/subs. Then go back to mkvtoolnix, add that playlist and remux as you like. Use eac3to as a previous step only if you want to convert audio tracks. Then add the FLAC to the remux.
