Ahhh, when stream switcher is disabled in the ffdshow audio decoder settings, it tries to load all the streams which is what was causing my problems. I enabled it and it plays the correct stream in the one video where it played the second audio stream, and it removed the reclock message I was getting on the other video I was having problems with.
