I simply went to the sound card's settings page (control panel / device control), and changed the output audio quality sampling rate from 48 KHz to 44.1 KHz. That's it, audio now stays in sync when recording with FRAPS, no need to re-sync afterwards. The audio quality may be a bit lower, but the difference shouldn't be too big.

I've been looking around for a while trying to find some way to fix the syncing issue with the cutscenes in DMC3. For me the audio is between 3-10 seconds ahead. The only thing that seems to be able to affect it is changing the resolution but even than it has a delay and looks like pixel-art. If anyone has found a fix I would love to hear it.

Premiere doesn't like variable frame rate footage, so you just need to re-encode it (I use Handbrake) to change it to constant frame rate instead.
