It's cause by unity's garbage cleaner and the devs can't fix it. The stuttering is caused by a single frame that occurs at regular intervals which takes 100x longer to render than the others due to the garbage collector having to play catchup with the game. It's most prevalent in the SPH and VAB but does occur during flight too with very large ships.
