I saved the list of these cuts in a MeGUI cut list (.clt). But when I use the MeGUI "Audio cutter" tool opening the MP2 file and the related .clt cut list file and choosing a destination file name for the new audio stream, the tool correctly creates 6 MP2 files but rejoins them in a file that is 0 bytes long (i.e. it's unusable).

Audio cutter is not accurate for the blankclip generating logic. I believe the length of the blankclip to be produced should be the last cut's endframe +1. This creates a blank clip 100 frames in length, as frame count from 0 exactly, the last frame # is 99. And this is in megui\trunk\core\util\FilmCutter.cs.

Unless a particular muxer cuts off one stream if there's two of different lengths. VirtualDub cuts the audio to match the video by default, and if you include a negative audio delay I'm pretty sure it cuts the start of the audio by the delay amount. MKVMergeGUI also seems to cut the beginning of the audio if you mux it with a negative delay value.
