If mythtranscode moves the 'correct' stream to the second position, the rest of the script fails. I can quite easily rewrite my script to have mythtranscode take out any audio streams I do not want or need, but this adds time and cpu cycles to the operation. Currently at r26104 on the trunk. When running mythtranscode on a HD recording using the "Low Quality" profile and MPEG4, I have had a number of corrupted recordings. The output file sizes are approximately 1/3 of their normal size for typical recordings. The audio appears fine, however all but a few sporadic frames of video are gone/corrupted.

Something is changing the cut list (thus the -3/MARK_UPDATED_CUT value) while you're attempting to transcode, so mythtranscode exits, because it was told there's a new cut list to use. I'm hoping that re-editing will update the cut list properly, so that the transcode can complete.
