Just a guess but I get the same clock message with the Scarlet 2i4 and Pro Tools 9.0.6. Make sure that your current interface session settings match the settings set up in PT's, (I.E.) 44.1 or 48. Also turn off sounds in Windows.

I had Pro Tools 10 before I even got the mic. The first 3 days it was working fine then all of a sudden when I open Pro Tools with the interface connected it says "Audio clock and Sample rate error, launch hardware properties", so when I launch it, I select 44100 instead of having it on 4800 (this is what I did the first 3 days and it worked).
