First off if using PS3media server you should not even need to convert MKV's to VOB's as PS3media server will transcode MKV's in realtime. Also if you must use MKV2VOB, double check that you are converting DTS to AC3 as if you do not then a DTS soundtrack will not work on the PS3. You will get just a static sound.

That will make your home theater output 2.0 audio but there will be 0% chance of encoding problems as the audio will be already raw data.
