Alternatively use mkvextract to extract the audio/video/subtitle files, encode the raw mpeg to a raw h264 file with x264, and remux them with mkvmerge. If you are constantly adding files I'd also suggest using or writing some program to watch the directory and track any changes and tell it to move the original mkv file into another directory once the encode has completed.
