The reson for this is that sound input that is processed needs ASIO technology for minimal lag but the game does not provide support for this. You either need a professional sound card for ASIO or you need two soundcards and use Asio4All for guitar input with minimal lag. That is if Rocksmith supported audio input through ASIO.

Note that audio lag can heavily be influenced by the buffer settings in the ini file of Rocksmith. Additionally to what Firekorn mentions, depending on your hardware it could be an issue if Windows using the "wrong" drivers. In your .ini file, try setting the "forcewdm" flag to "=1". No promises, but worth a try.
