Well, since the initial question, Apple TV can switch between audio channels, but only if they have different names. You just press and hold the select button while the movie is playing, and you should get an audio option. The DTS channel has probably been encoded as stereo by Handbrake, so Apple TV will be selecting that as the default.

If I open the video in my computer with VLC, I'm able to switch audio tracks. Using VLC for tvOS I just get the default audio track.
