Without knowing anything else about your streams, my guess is that your stream contains some DVB or Teletext subtitles which tsMuxeR doesn't support. Also for teletext subtitles telxcc should be able to help extracting the subtitles to .srt, which then could be fed to tsMuxeR. -----------------------.

In tsMuxeR the .flac track is not recognized and in ffmpeg everything seems to work fine until the very last moment when I check the file and the .flac audio track is not included in the "output.ts". I'm guessing, from experience, that you have old versions of tsMuxer and MKVToolNix. FLAC is not in the BD spec, so... 2) Convert the FLAC to WAV/ (L)PCM or DTS/AC3. Depending on the length of the files, it may be over the WAV 4GB limit. Reduce bitdepth/channels/don't use PCM/use a tool that ignores the header length.
